96 kHz refers to the sampling rate of the digital audio. That is, the signal consists of 96,000 samples of information per second (more than twice as many as on a CD). This has nothing to do with the frequency of the audio wave, which just also happens to be measured in Hz, but actually refers to the number of times per second a sound wave vibrates.
