but in The Pink Floyd Encyclopedia it say's the song ends with the line ".....and the wind cried Mary"

Take your pick, my opinion is it's "cried back".

And the message that are in the song say when played at half speed is "This is pretty avant garde isn't it?" by Gilmour and when played at double speed "Bring back my guitar" by Waters.
